Animated .gifs have that problem when exporting in Flash. I think Fireworks was better, but that program's probably obsolete since CS4. I'm so behind on the times.

Flash is pretty stupid when it comes to .gifs, animated or not. Just export it as a bunch of .PNG images and put them all in a program that's actually made for making .gifs. I think you can do that with Photoshop. Not so sure about Fireworks.
Whenever I get off my ass, and install Photoshop, then I'll see what I can do.
